Does anyone know which version of TurboTax includes form 990
(for tax exempt orgs)

Or is there another program (maybe free) that helps fill
this form out ?

Most consumer-oriented tax software packages do not include
this form. For small non-profits, the Urban Insititute web
site has a facility to enable completion and e-filing (now
required). It's free.

Most of the commercial software that includes the 990 is
truly awful, but CCH ProSystem fx has a pretty good 990
package. Each EIN costs $70 and the software itself runs
about $200. It's the best combination of functionality and
price that I've found.
