In February 2006, I responded by phone to a letter from the IRS asking
about a "missing" Form 1041 Estate tax return for 2004 for my dad's
estate. Even though I was not the executor of his estate (my mom was:
she died in 2004) [which made the agent very reluctant to deal with me],
I was able to get him to look up the 2002 tax return which, indeed, had
the Final Return box checked. He stated that the account would be
closed and I should receive no further communication from them on this.

Now I have received a set of Forms 1041-ES for my dad's estate for 2008!

How should I deal with this?

You may safely ignore this. Provided of course there IS no income
relative to that "closed" estate.
